The boy suffered serious head injuries and was taken to Royal Darwin Hospital, where he is in stable but critical condition.
Both the driver of the bus and the car involved stopped and were questioned by police.
The circumstances of the crash are now being investigated by the Major Crash Investigation Unit.
“Police are urging anyone who witnessed the incident to get in touch,” said Detective Senior Sergeant Brendan Lindner.
“Investigators are particularly interested if you have dashcam footage of a Blue Ford Falcon sedan or passenger bus traveling along Bees Creek Road at the time.”
